So is having both open breathers good or bad? Not sure if I'm following these posts.
It can be good for helping with stopping oil from getting into your intake and intercooler.

Bad for emissions and crankcase ventilation.

The best way to rid of the PCV system would be to run a catch can with both valve covers feeding it from one side and the other side hooked downstream to your exhaust with a one way check valve for scavenging.

what could possibly change?
Depending on the set-up, there could have been a vacuum leak induced by air being sucked into the intake via the pass. side breather. I'm having mine checked after changing it. Plus, a small amount of crankcase fumes were being re-burnt when your intake tube was hooked up.
