If I change my pulley (2.6 metco) back to stock and put my stock air box on, do I have to change the sparkplug gap back to stock so I can run my stock tune? I have the ngk gapped at .035

You will be fine without doing that, but I would return them back to the stock gap. The smaller gap is only to reduce spark blowout at very high PSI.

Curious, why are you running a smaller gap with only an upper pulley?
