I have small nicks in the pistons on the passenger side, they just about look like scratches, its not gouges. Will I need to replace the pistons? Any help will be appreciated if anyone knows what the tolerance is if there is any.

Can you give us a little more details.
How was the car running?
Sounds like the heads are off the engine, Why?
What happened to remove the heads?

You should take pictures of both heads, especially the cam towers.

Years ago I had an secondary timing chain and cam gear break.
Luckily I only had valve contact with one piston.
It left a small eye brow dent. I just sanded it smooth, replaced the one bent valve and have been good ever since.
I hop your fix is similarly inexpensive.
