Pilot bearing?

When I rebuilt the engine, I changed out to a magnum XL (connected the 2 outside the car), but didn't change the pilot bearing. The transmission was also rotated to the point I had to add spacers to the driver's side motor mount for the shifter to fit through the hole. I'm not sure which mating surface to use to reclock the trans.

Recently, I've had to change belt pulleys because they've been super noisy.

I have one last squeal that only happens when hot and above 2000 rpm. Yesterday my clutch pedal started sticking to the floor (but works when I pull it back up).

Do you guys think the pilot/throw out bearing could be making the squealing noise (and is the input shaft in the center of the bellhousing or off to the side)? Or do I just have a bad belt pulley and need to change the spring under the dash?
