At minimum, pull the inspection cover off the transmission and take a look. Clutch fork could be hitting the cover, or worse.

I'd bring it back. Question is, how did it leave the shop making that sound?

Unless it started afterwards?

No sounds till they installed the new clutch I had a different irs installed at the same time with upgraded half shafts and bushings so the mechanic just blamed the noises on the new irs and maybe there might be some sounds coming from the rear but me and my buddy's had it on a lift while I engaged the clutch and found a good bit of the sounds is coming from the trans by the bell housing. Dropped it off to that company Friday morning haven't heard from yet so hopefully they'll figure out there mistake.

I just learned this the hard way, don’t trust any shop, they’re all scumbags. Keep on top of them.

Yes sad to say your really better to pay the extra money for guys who Strictly deal with mustangs and know there stuff rather then trying to save a couple bucks. When I push the clutch in i here a knock and when shifting 100% know something was installed incorrectly.

If you get the car back, you could try posting a video.

Your description of noises is strange and nothing I’m familiar with.

The RXT is a “noisy” clutch but nothing I’d describe as knocking.

My RXT is pretty silent. The old RST shuddered/vibration on engagement. Old Installer said the clutch was out of balance, go figure. The guys that put in the RXT told me that the main clutch bearing was basically disintegrated. Mechanics are hit and miss. No matter mustang specialist or a transmission place. The fast car "specialist" is the one who screwed up my clutch and a run of the mill transmission place fixed it.

Each time I engage the clutch it makes one knock sound and when I shift gears so something is loose or touching I bought this car in November with 18 thousand miles the guy was up in age and it had to go unfortunately it needed to be retuned new clutch bigger fuel system because the bap was wired wrong and was going lean I didn't want to take any chances with and some bigger injectors for e85 the motor is running great now once I get the Trans taking care of should be good to go only problem is I live in Illinois and winter is around the corner may only get a week to really enjoy it.

Sounds like the clutch is not adjusted correctly. Your loud clunking/ King Kong Godzilla battle, could be the weight on the clutch fork hitting the pressure platead that happen once when clutch was adjusted too tight.

Does it only make the noise when clutch is pressed in?

There is also something called punctuation, goes a long way.

I’m on my second rxt and never heard any noises or even clutch chatter for that matter. I had a spec clutch once that the chatter was unbearable

It doesn't make any sounds when the clutch is holded to the floor. when I'm pushing in without Accelerating makes one knock sound and of course when in motion shifting thru the gears it makes a bunch of difference Lovely sounds from underneath the car hopefully they figure something out Definitely takes the fun from driving it when your scared the whole time.

The main noise with twin discs is if you lug it.

Chatter isn’t clutch specific in my experience. It’s break in and then having the correct technique to prevent chatter.

I’m still confused about thumbing Godzilla noises.

Update with the mechanic who installed my clutch he is claiming that it's coming from my differential housing and maybe the limted slip witch is causing the sounds to run up to the Trans ? also said my driveshaft had alot of play when he moved it by hand. while it was up in the air with the e brake on one tire could move. I thought a bad rear differential would make more of a humming or whine sounds rather then a knock or thumb.

Your mechanic is lying. He knows he ked up.
Sound like your clutch fork is hitting the pressure plate, when the clutch is pressed.
I had this happen when my pivot bolt was too short.
Do not know what your mechanic did.
If you have a drive shaft yoke, you can pull the drive shaft and shift the trans and use the clutch.

ummm pretty sure our ebrake grabs both rear wheels so bullshit

if this is the first time putting in a dual disc odds are it needs an adjustable pivot ball and the depth set correctly. If he doesn't know these cars in particular and wasn't paying attention I'd bet this has something to do with it.

As mentioned above my RXT only makes a noise if you lug it/try to idle along in first

I vote installer error. If they still insist and you paid with a CC I'd let the actual tuner handle fixing it then send the shop the bill. If they don't refund it dispute it with your card - either way have the tuner write it up on letter head or in detail on the invoice.

Only thing I can't get my head around there is a a loud thump in the rear that happens while driving every 5 minutes or so dropping it off at ford tomorrow morning that way if they say it's from the clutch he can't Deny it worst case scenario if it is coming from the rear diff housing ford will have the tools to switch stuff out.
