Will my stock efi work with another motor?

Its been a while since I have posted on this site so I hope I got the right forum. I have a 2001 cobra but im considering building a dss 331. I assume that as long as the firing order stays the same I should not have any issuses exept sensor placement or some wires being too short. I Have never done this before so If someone has some words of wisdom I would greatly appriciate it.

You want to use the EFI for the mod motor on the push rod motor? Haven't heard of anyone doing that before. I don't see how you'll be able to use the factory ignition since it's set up for COP. You could probably rig something for the crank sensor. The cam sensor might be a little harder though.
