Took a few tries but got it done without having to contact the SCT folks.
I heard about problems others had with their custom tunes disappearing, but all my custom tunes seemed to be still loaded in my tuner. Uploaded street tune into my car without a hitch. However, something wasn't quite right. My car definitely drove differently - something didn't feel right.
Found the original dynotunes (by Ken Bjonnes) on my computer and loaded them into my tuner. Uploaded street tune into my car and wow, what a noticeable difference. Car is back to it's usual smooth-driving self.
I recommend having access to your custom tune(s) before updating the SCT firmware.
