Short throw shifter issues...

I feel stupid posting this because I've installed a short-throw shifter on my 2 previous Mustangs and only this one has given me an issue.

I purchased an SR Performance shifter from AM (30 reviews 4.8/5). Initially when I was removing the stock shifter I noticed that the inner rubber boot was torn to hell, so I ordered a new rubber boot and hardware from LMR. When I was installing the new shifter yesterday, the rubber boot I purchased has a hell of a hard time clearing the entire shifter base and doesn't fully cover the the base area so it's not properly insulated.

The second issue I have is when I got the shifter all together, the shorter handle is making the leather around the shifter scrunch up real bad so it's difficult to move the shifter around without the leather pulling the plastic bezel. Has anyone had this issue before? I can't get the shifter to play nice with both the inner rubber boot as well as the leather. Otherwise it shifts just fine in to every gear and feels great.
