I rebuilt a 31 spline lsd with 5 clutch packs and 3 spacers. Has anyone else ran it this way? The common method is with 4 clutches and 3 spacers, which I've done before and it worked awesome.

I had to grind down a clutch and slightly taper the edges where the small spider gears go. I didn't put the small spider gear shims in. Do you think there will be any issues doing this?

This is called the alternating stack method.
I ran mine for several years and it worked very well.
Definitely tightened the diff up.
