Need Help With A Fuel Harness Problem

i had to repair some wires that were mistakenly run through my wheel well OUTSIDE of the inner fender. after we repaired all the broken wires and replaced the computer, i am getting positive power to both sides of the plugs on the fuel injector harness. i know that the wires being pushed together caused a short but do you know of any reason that the injector harness would do this? it is supposed to have one side positive the other side ground to make the injector spray fuel. any help as soon as possible would be greatly appreciated.
