I took a look at my plugs today and a few were not threaded all the way in. They were not all the way out either. Could this have caused any damage to my engine or heads? I looked at the loose plugs and they looked fine. With everything tight the car does seem to run smoother with a better idle.

I doubt that it did any damage. you are probably lucky you caught it. If it would have blown the plugs out it may have taken some threads with 'em.
