My car is pullied and tuned with larger injectors and a bap, my car didn't have a inner fender, so I installed one and now it's having a weird idle surge and sometime will stall. The air filter is just open inside the engine compartment, the car runs great just has that idle issue and that started after the inner fender, is it possible that I blocked some air flow and it affected the idle? Also if I installed the stock air intake will it affect the tune?

Just to confirm, the maf and air filter are in the engine compartment, not down in the fender?
If that’s the case, I’d guess that you probably disturbed something (popped vacuum hose off or disconnected something).
There is very little chance that simply installing the inner fender disrupted the air flow to cause what you are describing, especially at idle.

+1 check vac. lines and maf connection. If you took the intake apart, the maf sensor may have gotten dirty, clean it.
