i thought about a loop but does that prevent air from coming in and out if the fluid in the line blocking it?

Nope. I'm pretty sure fuel cells with vents are required to have a vent with a loop in it. And the ones I've seen had the pipe going through the trunk floor. I figure if that's allowed on the drag strip your set up should be good with it pointing up.
