Brake Problem - Woosh sound?

Car has sat from late July until last week, I prepped everything on the car before taking/putting it away (or so I thought), now it appears that there is some surface rust on the rotors (2003 Jetta), when driving along it appears that they make a woosh sound as they pass through the caliper (I'm assuming that its because there is more surface rust on one area than another), what is the best was of tackling this? Sand paper?

If it is just surface rust, normal driving should wear it off.

I would check the calipers to make sure they still move freely.
