I know it is recommended to upgrade to head studs and rod bolts when doing a rebuild, but what about main and side bolts? Is the stock ford hardware good to 650-700 rwhp or should they be upgraded as well? And what about cam bolts?

The main reason most upgrade to ARP side bolts besides their strength is that they're re-useable. OEM is TTY, so you'll buy new every time it comes apart. For me the price was about the same, so why not go with strength?
Regardless, most aren't honest with themselves when it comes to power levels. They say they'll be fine with 600, but then you want 800.. Build it as much as your budget allows while it's now and save some money later.
