I've got 113k miles on my OEM alternator with a stock pulley. I'm switching to a 2.9 top pulley along with an engine rebuild. Is the pulley change going to create alternator issues?

The issue comes from running an over sized crank pulley. If you're sticking with the stock lower you should be ok.
