Not sure what your mods are but things that can make the car really wake up are .
1. Exhaust, catless mid pipe with your choice of catback.
2. Intake which you already have.
3. Gears 410s-430s ford racing gears
4. A good tune to maximize your parts
5. Long tube headers if you dont have to deal with emissions issues.

As stated i wouldn't go less than 410s either. Unless you plan to add a power adder. The 99/01 cobras have a upper Rpm power band.3:73

Good thing you never got a 03/04 cobra then. Might be too much car.I thought 4.10s were great when NA but wish I had gone with 3.73's now that I have a centri. Lots of punch but wish I didn't have to shift quite so quickly and a couple hundred rpm less on the highway would be nice.
K&N drop in in the stock airbox... everything else intake-wise is a waste of money.
I went with 3:73s and it is a waste, I would go with the 4;10 if you are more performance/race minded and not street-abiltiy. My 3;73s put me in no mans land with RPM and speed, on the street no matter what gear the 3;73 just wasnt right. If you want some street-ability I would go no more than 3:55. For me Im going back to the stock 3:27s.
I went with the JTL new generation cai and it did make a small but noticeable difference over the stock with a K&N. The JTL new generation is a true cold air.
