abs auto swap

Did an auto swap on my 2011 but didn't swap the abs box to an auto one. Now when I do a wot pull the throttle body would close to 24% while still commanded 100%. Me and my tuner where maybe thinking the abs box is the problem. When I change the abs box would I have to get the computer flashed at...
