Would an 03 Blower work on a 96-01 Cobra?.

you'd need the intake and the heads, so everything would work. Basically all the modualr parts are interchangeabe. If you could get a hold of 00R heads you could run em on a 4.6 block with a mod, intake. Or you could use those 00R heads with the lightning/o3 blower on an aluminum 5.4 and ya got a "GT40"
On a roots style SC, the blower/intercooler itself comprise the upper and lower intakes. As it states in the add you listed, you'd have to be running 99+ DOHC heads for it to match up right.
PS the 200R heads are of the Navigator type, with mild work from Ford. ;-)
