Will a 90mm mass air work on a 99 cobra or should a get a 87mm from pro-m?

That is what I have on my '01 it came with the Vortech system.

He is correct and that is what I'm running on mine so I would say go with the Pro-M.

So if I added the L's 90mm, and then upgraded to the 42# injectors, would it benefit me much having an otherwise stock 2001 Cobra but will eventually get a Densecharger and exhaust soon? Or would it be a waste?

Well without the supercharger you are just wasting your time money and gas. Not to mention you would have to have your ECU calibrated for that size meter and injectors,or get a custom chip burned.
