Upgrading supercharger

So hopefully in the near future I will get to upgrade my supercharger but I'm in a delima I tried google but didn't yield any results so if I put the 01 up intercooler on my 99 could I then get the 3.4l whipple or what why is it the 01 up intercooler will bolt right up but the whipple 3.4 won't bolt right up to the 99 ?

The mid-plate has a different bolt pattern between the two parts.
