Let me start by saying Im not too familiar with this stuff. Is this limited to how many tunes or how many times you mess with it? Can I put on exhaust on and tune it, then later put intake on and tune it without having any limitations as too how many times? Thx

Nope their is no limit to how many times you put new tunes on it, but it will only hold 3 tunes at one time.

Does it have the base tunes on it? Or literally no tunes at all?
It has one tune on it and the only parameter it has modified is for my 3:73 gears.
