If an svt cobra was dyno tuned for a pulley cai and offroad x pipe, but the stock tune was never uploaded to a handheld such as sct x cal 4 etc, How would the car ever be turned back to stock condition ?

If your tuner uses the SCT Advantage software, he/she should have access to the stock value files for your car. If you wished to return to the stock tune, your existing tune can be overwritten with one containing the stock values at any time.
Another option would be going to the dealer and getting the ECU re flashed.
