Running rich and studdering

Well ive been looking all over for a solution and cant find one , maybe you guys can help me out. I pulled my motor a month back and recently got it back in. I noticed from about 1500-2000 at a steady rpm it seemed to be misfiring. I can actually feel the car accelerate a little and slow done really quick even at 50mph. Up above 3k the car runs perfect.. One of my o2 sensors had some jacked up threads and I couldnt get it flush. Fixed that but still running rough. Car ran perfect before cant figure out the issue. I found these two female ends coming off the wiring harness. Have no idea where there mates are. All vacuum lines seemed to be in check. No CEL either. Cars running super rich too.

Are those 2 plugs by the fuse box/battery?
Run the pids with a scan tool , see if you find anything.
Make sure there is no vacuum leaks .

The two pugs are behind pass valve cover. I actually did find an unconnected vaccum line. The split right behind intake manifold but I cannot find the other end anywhere.. I tried capping off but still running rough. I know it wasnt capped before.
