So I have a T-trim that has all the piping set up for an air to air intercooler. My question is, the intercooler the person was using before is a Treadstone TR-10, which flows 1000 cfm, obviously less than the T-trim.

So, should I trade up to something that also flows 1200 cfm? Is there enough loss after the head unit that it doesn't matter? For the record, it is going on a 96 Cobra, big bore, with stock HCI.

CFM is rated at a given pressure. You can over the rating no problem, you will just get more pressure drop. How much more will depend on pressure again. higher the pressure, less drop. Whether it works or no will depend on the dimensions and fin density.
