Pcm reprogram after new pcm install

Having issues with pcm in car. If it needs to be replaced what software is required to install a new pcm and reprogram it. My brother has a special scanner that allows him to reprogram keys but does not have all the programs. Any help is appreciated or must the car go to ford

Does the car have a tune on it? If so I'm sure there are people who can read the old tune out and swap it over. @decipha is where I'd start
