Misfire

First I'll describe the car. It's an 03 with custom cams, 3.4 whipple, return fuel system and an 4r70w. I just did a bunch of work to it and am getting it retuned, the tuner just called and said Im having a misfire around 1500 to 3000 rpms. He's thinking it could be the plugs but also tossed out the idea of it being headgakset gone bad. What else would cause a misfire besides those two options.

I've drove the car about 100 miles before I got it to the tuner and everything seemed fine, besides the plugs loading up.

Did you put fresh plugs in once you got there? I've found when you load up the plugs with a rich mixture its a downhill battle and they never seem to fully clear or recover.
