I’m trying to get my trans back in and I’m having trouble trying to get the input shaft back into the pilot bearing by getting the teeth to line up , can i put the trans into gear the spin the drive shaft to turn the input shaft to line up ?

What kind of clutch and did you use a good alignment tool?

to answer your question, yes you can spin it to help line it up

That's usually how I do it. Pop the trans in gear and spin the output shaft until everything lines up and slides together. Remember not to use the bolts to force it together.
