C head swap issue

Curious if anyone has any ideas.

My buddy has a 95 that he blew the engine, put in a 3v block with 2v heads (this is a race car, and we are limited on what we can do. The regs give a bit of an advantage to aluminum 2v engines). He picked up a set of C heads with all the other hardware to bump the HP up in our class.

As it sits, the engine is basically a 99 cobra. We degree'd the cams the other day and it's back together and running, but only for a short while on a 99 or 01 cobra tune. The engine will run just fine on a GT tune, but if a cobra (99 or 01, CAE7B7/RVAF3C8) tune is uploaded it dies anywhere from 30 to 90 seconds after being started. Doesn't cough or anything, just lights out.

He went through the ECM pins for the 04 GT auto (PTP2) and 01 cobra and the difference is the 4 knock sensors, which have been added and the low speed fan which isn't used. The cam/crank/tpms sensors are all known good from the car running a month ago as a 2v and have the same p/n as the 4v engines. The MAF, FRPS and IAC are unknown condition but because the car runs on a GT tune but not a cobra tune, the assumption is they are good as well.

Next step is to upload an 04 mach 1 tune to see if it runs (although, this isn't class legal), just because the computer is an 04 and possibly it's getting mad. Most people online say if you upload an 01 cobra tune, it will run, but it's not.

No codes other than evap and egr which aren't being used. Fuel pressure is good (40psi) and fuel trims are around 1.5%.

Thoughts?
