Late 14 5.0 (passenger head is a 15, 3 bolt water pump) Roush 2.3 TVs, 79mm pulley, Roush cai, cat delete, upgraded clutch back. Tuned by reputable runner, only making 485 rwhp. Blower was installed by ford and tunned originally by roush (575 package). Runs 116 in the 1/4 and 93 in the 1/8. Just did compression test, all cylinders checked out good. No codes thrown. Anybody have any ideas?

Belt slippage? How many psi at full boost? Have you talked with your tuner or data logged?
I'm running virtually the same setup other than an 82mm pulley and with cats and I'm at just over 600 Hp on 91 octane fuel. Mail order tune by JDM Engineering with one follow up tweak.

Something isn't right.
I would do some data logs and talk with your tuner.

My stock 14 Roush RS3 A6 went 12.50 @115, did VMP mail order tune and 79mm pulley it went 11.36@125

Do you have a datalog you can post? What fuel are you running? What throttle body? What elevation was the car ran in?

My 14 auto ran 125 in good air (ATCO) with same blower, 80 mm pulley (Stg 3), closed Rousch air cleaner, VMP 93 tune and no other power mods. Almost sounds like the tune is not that much different than what Rousch supplies stock (which is a super conservative tune).........

Like other have said, datalog and send to your tuner.. Something that is a factor is elevation...I notice your in montana...not sure where but if your at high elevation, thinner air less boost=less power. I noticed it when I moved from sea level to an area of around 3000ft.. I lost about 1.5-2 lbs of boost, probably around 40 Hp. I went two steps smaller pulley to compansate.. Maybe something to look at
