If you are sure everything is stock, loading the stock tune will be fine. If your car has injectors, cold air, headers, pulley, etc.. the stock tune would not be correct for your hardware. If it is stock and just has a tune, a SCT programmer will simply assume your existing tune is the stock...
I looked into this options years ago, to move weight off the front. I did not do it because the NHRA rules required a main shut off switch on the back of the car, if the battery was in the trunk. Not sure if that has changed, in the last few years.
I have pulled the driver side cover, by dropping k-member vs booster removal. You are best to get the specific valve compressor tools designed for the 4V heads. If you have a lift, dropping the engine/trans is not that much work and can be done in a few hours.

A pulley is a easy swap, E85 is a way of life. You can realize far greater potential with E85 and a built motor, but E85 has availability and range issues that will change the way you use your car. More a race car, go E85, more a street car stick with gasoline IMO. My 0.02
IIRC some of the I/M tests only run at pretty low rpm, so try short shifting when you do the drive cycle(under 2,500 rpm). Car should set all monitors in 2-3 drives, if all is ok in the tune and mechanically.

Steeds is another option for poly lca’s and what I have run for years. I also run Steeda’s solid competition uca. This was their recommendation years ago for a part time drag racing setup.
The SCT ADvantage only offers access to a portion of the overall PCM. The base tune was likely modified with Ford IDS, breaking emissions. You will never see differences with an Advantage compare(been there, done that). If you use the SCT base tune, and add your changes, you should be good...
Definitely much easier to remove the engine harness from the fused block and remove the harness with the engine. It is pretty much the only way to re-install as well. These motors can be dropped out in only a few hours with a little practice. Good luck.
There is supposed to be an interference fit to the balancer, hence why a puller is needed to remove. If you ever have a balancer that comes right off, after the bolt is removed, you have issues.

The video clip is short, so hard to tell if it is consistently periodic with speed, or only when you give it gas. Rear end issues(wheel bearing) or maybe interference on engine torque someplace(Exhaust).
