I don't know if you figured out the problem already, but one more thing that came to my mind is that the STS Brembos will also fit with the kit but are actually bigger on the top, they are almost the same.. other than that, I don't have any more ideas but hopefully you can figure out the problem!
Well the kit bushings are offset, they could've been installed incorrectly by mistake, double I would say double check it first to make sure everything is good to go!!
I used the S&S engineering inserts kit with the spacer that it comes with and I have no problems at all, Im using the ATS Brembos and I have the 95 Cobra R installed right now and there is no problem at all, they fit and have plenty of clearance
The actual reason Ford went with the Iron block was no due to being weak but to actually save money, See, the powdered rods on early cobras cost abut $8 a piece at the time where as the Manley rods cost $56 at the time, so in order to maintain costs down ford decided to switch to the iron block...
In all honesty all you need to upgrade are the rods and pistons, it already has a Kellogg forged crank. I got a set of 04 Cobra Manley rods for not too much online, and a set of Manley forged pistons.
I didn't have any issues, it fits really close but still have about 1/8 of an inch gap, I though on putting a bit of 3m tape asan insulator just in case it vibrates and touches the brace, so it doesn't make noises or anything like that.
I did the same, I just rebuilt my entire IRS with prothane bushings, x axis, full tilt boogie front diff brace, and a Ford racing cover, while I was at it I put in 4.56's, eventually I will be boosting it and putting in a t56 magnum.
