I have 3 wires coming out of the harness that plugs in the top and a 10mm nut for main wire, My question is what goes to the three wires out of the harness. I have an aftermarket wiring harness

I’d pull up the wiring harness diagram for that year cobra. I can’t remember which is which but most three wire alternators are simple to wire up.

That should be a 3G alternator. If you do a google search under "3G alternator wiring" a bunch of info should pop up. I see you have a generic aftermarket pigtail which just has 3 black wires. Check the picture below.
You will also need the single wire connector that goes into the back of the alternator.

It is recommended to put a fusible link in the B+ (Battery +) circuit. I'd hate to see that nice car of your burn down when the alternator fails.

The YL/WH wire is the "A" or armature circuit and is connected to large B+ connector. . The center wire, BK/WH is the "S" or stater circuit and connects to the S connector on the rear housing of the alternator. The BK/GN wire is the "I" or ignition circuit. If you want to run an idiot light then put it in series between the alternator and ignition switch.

On 4G alternators the S-circuit is made internally in the housing and you don't use that wire. In the factory harnesses the wire exists coming out of the connector, but just dead-ends about a foot down the harness.

Hope this helps.
