The shifter gets really hot on my 02 GT’s 5 speed box, only happens on some drives. Will happen if I accelerate hard in the lower gears and will happen sometimes just driving normally. The shift boot and center console becomes noticeably warm and even radiates heat around my right knee. Any ideas?

We had a Diesel 5spd do that when using redline oil, was weird, got hot under heavier loads. Changed to Mobil 1 transmission fluid and it got better. Could it be low on oil? Or are you getting exhaust heat coming through(do you still have cats?) what exhaust? Stock or headers? Ceramic coated? I am just looking at all options that create heat

Yeah, I'd first look for sources of that heat. I'm pretty sure my T-56 would get me console warm (not hot) and I'd feel it on my right leg. IMO the heat was normal. Might be the same case with your TR-3650.

Pull up the shifter boot and see if the rubber seal with the metal ring is still there attached to the floor pan.
Mine was mission my 03 and it did this.
Replaced it and the heat was gone
