SCT problems...help!

I have a SCT X4 programmer mounted to my dash with IAC, charge temp, rpm and spark gap displayed on it. It worked fine for a while, every time i would turn off the car and turn it back on the display would boot up automatically without me having to touch anything. Today i went into my garage to crank my car up and it wouldn't start (alternator went out, separate issue i think). I jumped it off and now my handheld isn't showing the display that it used to. Its as if i have a new programmer that doesn't know my car. If my battery dies, do i lose my custom tune i received at the dyno and have to start from scratch? Any help would be appreciated.

*I know im supposed to have my car off and follow the instructions on the screen but ive never had to do that before until now.

You are in the same boat was last year. My eventually crapped out .

You don't lose the tune in the ECU if the battery dies. If that happened a lot of people would be upset.
