If the stock studs will clear I'd run those. It's not a 5.4, but I have a mix of studs and bolts on mine. In some spots the tube didn't leave room for the stud. Or I needed a smaller diameter bolt head to get wrench in there.
My understanding is the sway bar ends should be parallel to the ground when everything is at rest. And there should be no tension on it when the car is sitting neutral. I could be confusing a sway bar with anti-roll bar with all that too.

I basically loosened everything up to the mid pipe then put the tail pipes where I wanted and started tightening from the back. Turning the mufflers seemed to help as well. IIRC the pipes attached to the mufflers themselves aren't straight.
For a while Speed of Sound would modify the pillar if you sent one in. Might be worth asking if they still will.
As for essential gauges I always say wideband is one. The rest depends on what you want to watch. I've always watched A/F and inlet temps at a minimum.

I was going to suggest some kind of oil flush as well. Seafoam is good stuff.
For the cooling system I'd get some flush for that as well. You can run everything together through a couple heat cycles.
What fluid did you use? Usually if it smooths out when it warms up it's a fluid issue.
The other stuff is still a good idea even if changing the fluid improves it.
