Yes there was some sort of issue with data logging older Mustangs, not sure if it has been resolved yet but if your tuner has an open ticket with support they will notify him once it is.
Not sure which issues he may have been talking about, our support team handles tickets throughout the day for various issues and they get handled fairly quick.
Yes, as long as the tuner has the HP Tuners software you can email files back and forth. The vehicle only needs to be licensed on the device that is used to write the file to the car. You will still need to be hooked up to the car with a laptop to write the file.
Wouldn't be able to say, that will really depend on the tuner, but if they have a good reputation I wouldn't be worried.
I'm sure once it's tuned and ready to go you will be glad that you got it done.

Your tuner is most likely in the process of upgrading his MPVI (old device) to our new MPVI2 (new device)
